Is that the case or is it just me? I play almost exclusively on the Wildlands DLC map, and back in the FE days it was full of high essence (3+) locations. Nowadays I consider myself lucky to get a 2 essence start. Has the essence assignment algorithm been toned down or something?
What level of magic are you using? Afaik, more shards = more essence.
I don't know the exact details but I would agree essence yields of 3 are rarer now. In Legendary Heroes I don't generally expect to find an essence yield of 3 without clearing a lair or doing a wildlands. This makes high essence city sites all the more valuable, and as far as I'm concerned that's a good thing, it makes it all the more meaningful if you do manage to find one and hang onto it.
I actually have the opposite experience, but I have modded my game and tweaked elementaldefs.xml a bit. (raised maximum tile yield to 11 or 12) After the patch I am seeing a lot 3/3/3 sites, and even the odd 4/3/3 site, and that almost never happened pre-patch.
