Xbox Controller Not working in Menus in Star Control StarControl Forums

I've tried restarting the game a couple of times and unplugging and plugging in the controller but no matter what I do, the dialog and menu options using a controller keep disappearing, resulting in having to press up/down rapidly and then using the A button to select my choice. I've remapped the up/down/left/right in the options menu from the analog stick to the top hat directional buttons as well. This results in the same problem. Anybody else having this issue
