I'll try to be as spoiler free as possible here (all the while still making sense though). When doing the main mission for chapter 3 in the Star Control Origins DLC's (Syndicate vs. Liberators), I sided with the Liberators up until I break up the in-fighting two races are having with each other; at this point I'm doing what the Syndicate wants me to do (ignoring the Liberators) thinking I'll gain more trust with the Syndicate but then still working undercover for the Liberators.
