I remember replacing individual music files in gc2 with some Babylon 5 battle music for the combat and the old Ascendancy game ambient music for the galactic map. It was very easy back then. I'm sure it would be just as easy now. I don't own the game atm so I have know idea about gc3 file system structure.

I remember cloaking in moo2, it was fun and even looked cool way back then. Didn't Paul say it was to difficult to get into game as it may cause Ai issues?
