I'm pretty sure the Devs are working on a fix for this.  The only way to use a blocked shipyard right now is to either wait for it to go idle or search for it  -

You can also access a shipyard through the linked planet.

Or by right clicking on all those notifications and clicking on the shipyard, alternatively scrolling left and moving the shipyard out from under the notifications.  You then click on the shipyard and then the top Icon in the lower left.
