Is there anyway to customize a ship design? and anyone can tell me how?

Nope. Ships are as-is. The only improvements that can be made are by researching new techs, building social improvements that enhance ships, or finding certain anomalies with survey craft.

...or, you could probably create a new ship class by adding a .ship file, an appropriate image, and perhaps technology for it.

In-game, don't forget military resources. A fully built starbase on a military resource can net you something in excess of +80% attack/def, if memory serves.
