While playing I've noticed that you're highest level capital ship gets designated your "flagship" but once you have 2 capital ships at level 10, neither get this designation. Would it be possible for the player to be able to designate one of their capital ships as their flagship? It could receive an extra ability or be able to get to level 12. Because other than having that nifty title, it isn't really that special and once another ship reaches the same level, it loses the flagship title. Just a thought for a future patch or expansion.

Although I'm all for adding new abilities, designation of flagship is usually about personal pride. Which one of the two is the pride and joy of your empire?

But, what I think would be great is if flagship designation would create an "aura of inspiration" to the other ships that in that same fleet/gravity well. Perhaps a small attack bonus, or minor upgrade in armor, etc. The Tau Empire race in WH40K: Dawn of War RTS has an "Etherial" Leader unit which does this sort of thing. What's cool about that game is that if the Leader is killed the army suffers a demoralizing penalty.

Of course to prevent abuse of someone "hot swapping" the aura back and forth between two fleets, the flagship designation would have be permanent until that capital ship is destroyed. Once destroyed, a new capital ship could take the designation.
