When in-game, if you go to the Shipyard and select your design, you should have the option on the bottom of that screen to "Delete", this is the scrap option.

If you don't want to play through a game just to get the techs you need to have your designs show up, you can choose the "Battle of the Gods" scenario option (starts with full tech) and delete the designs there.

Thanks! I searched everwhere under the GalCiv2 folder. It never occurred to me that such a folder existed under My Documents\MyGames.
