Searched for these issues, and found nothing.

On a planet, that has, say, one yellow tile, is there any use to build soil enhancement? If the actual project is going to take up that square, then what is the point?

And, when I send a constructor to a starbase (mining), I can only install attack modules. No defense ones. I can install +10 beam, missile, and mass driver, but there are no choices for adding defense, which by the tech tree looks like they should come about at the same time. Is this a bug or am I missing something?

As to the Soil Enhancement question, the icon which you see greyed out is merely a placeholder, so that you can get a better visual grasp on what your colony is doing. Once the upgrade is complete, the icon will disappear, and all yellow squares (including the one selected as the upgrade site) will become empty, green squares which you may then feel free to exploit as you wish.

Once these have been "unlocked," you may see additional colored squares which you can "unlock" exactly as you did with the yellow squares, only higher in the tech tree.

In regards to your second question, starbase attack modules and starbase defense modules are completely different trees, in the Weapons and Defenses categories, respectively.

Ah, ok. I see.

I've researched the defense tech that allows armor theory, etc., and the only other path off of that is "Starbase Fortification", which I have also researched and the tech says it unlocks modules, but they still don't appear.
