Updating to 1.0X.010 deletes tutorials, music, and some textures/graphics

I just tried updating again and I'm still experiecing the same problem. After updating to 1.0X.010 I noticed that in game movies, certain graphics/thumbnails and music are missing. I restored an older archive, updated using Stardock Central, and once again the files disappeared. This time used Windiff to generate a comparison of the directories, which I have attached here.
The files seem to be deleted when the update reaches the "Removing temporary files" phase (and right near the end of that phase.)
I've resorted to copying the old files back into the appropriate directories...but this is a little annoying.
Any help would be appreciated.
