I notice on your screenshot that the population is 3/15, while the planet class is 16 (so pop should be 3/16).  This could be another symptom of the strange bug you have...  just calling attention to it for debugging.

I have verified that there is something wrong when playing as a synthetic civilization without the Crusade expansion and have added it to the bug list for someone to take a look a it.
